With IMAP, you can think of it as working from a local replica. Any changes that you make to the local copy (moving documents into certain folder, deletions) will get synchronized with the server copy. So the local copy of the mailfile and the server copy of the mailfile should always match. Synchronization does not apply to the 'All Documents' or 'Sent' views. This only applies to folders.
POP3, is generally used to bring mail down locally and remove it from the server copy. There is an option to leave mail on the server, but this has limitations. If this option is chosen, any deletions, moves or folder changes made on the local copy, will only be reflected on the local copy. Any changes made on the server copy (folders, moving of documents) will remain only on the server. POP3 will only bring down messages from the Inbox. There is no folder manipulation.
